These are the games we own. I don't play all of them (Mario Hoops, Metroid, Nintendogs, Starfox), and Lunar is on hold so I can't give too much of an opinion on that.
Meteos is a better puzzle game than Zookeeper, and Mike commented that Zookeeper bored him; I like it, it's cute. Meteos definitely has more to it, though. Super Princess Peach doesn't have much replay value, but it was still a lot of fun. New Super Mario Bros is groovy, as is Kirby.
The stylus is necessary in Zookeeper, Metoes, and Kirby; so, whatever you think of that. The use is very minimal in the Mario games, and you can get away with using the thumb stylus, easily (if you inherited that with the DS), or your fingernail.
I've gotten a lot of hours from Brain Age. However, it was one of the first of its kind, and better games of its type have come out since. The next game in the series is coming out on the PSP, though I think the game benefits from the speed granted from stylus use.
Lunar Dragon Song got put on hold after we got...Brain Age, actually, I think. I hear lots of people complain about it, but I was enjoying it at the time. Still, I was able to put it down several months ago and not yet pick it back up again.
The pokemon game is the first I've played since the first releases on the gameboy some 8 years ago, or whatever. I beat the game maybe 30 hours in or whatever, but 50 hours later I'm still playing. It's addictive.
