Animal Crossing
Animal Crossing: Wild World
Since this game is set to 'real time', it progresses as the actual day progresses. Thus, ideally, it'll be day while it's day outside, and the same for night. Various locations open and close at varying times, and characters will go to sleep/wake up at pre-set times.
Varying weather.
Castlevania. Simons Quest. Shifted from Day to Night while on the main map or in a town. A night the town would be filled with zombies and the forests enemies would be twice as hard to kill. (Cho)
Castlevania: Symphony of the Night also kept track of day/night. Witness the moonstone and sunstone. I think the Sun and Moon rods are also affected. (Priam)
Dragon Quest/Warrior 2-8
One of the only RPGs to hang onto this feature, determining such things as when people will be out and about, when stores will be open, and the like.
Friday the 13th
Game shifts from day to night. Enemies appear more frequently, and Jason is stronger.
.Hack, sorta. It'd be randomly chosen if it was day or night there. (DW)
Also, random weather!
Harvest Moon: The Playstation One-
Every ten seconds in real life is ten minutes in game, if I recall. Also, different seasons! (Zero)
Note: All Harvest Moons feature this stuff.
Almost any MUD in existence ever. Seriously. I haven't found one yet that doesn't have day and night, and I played a lot of them. (DW)
Numerous RM2K games did. Nigsek is my greatest example, as you had to get your arse back in town if you wanted to not get raped by freakishly strong skeletons. (DW)
Pokemon gold/silver/crystal (Gameboy)- these actually synched to real time, which was annoying as far as getting those eevee to evolve to the right thing goes. (Kate)
Psychonauts
I'm not sure if Psychonauts really counts since the game itself occurs over what is the course of one day, though after a certain set of events happen, the game goes from day to night and...sort of stays that way for the rest of the game. (Kate)
Secret of Mana and Seiken Densetsu, mostly choosing your enemies and the townspeople that are out and about. (DW)
Shenmue 1-2
Starts from morning and works on a specific timing schedule. All characters work on a routine, going to various spots at specific times. Shops open and close when the time comes.
Different weather patterns.
Sonic Adventure
Each time you enter (and subsequently exit) a level, the Adventure Field's time of day will shift. Thus, if you enter a level at morning, it will shift to afternoon, and then night.
Sword of mana definitely has changes in time, where enemies tend to be asleep at night, so you can slaughter them mercilessly. (Fro)
Warcraft 3 (PC): there's a day-night cycle in these. Visibility drops during the night, monsters go to sleep, and moonwells regenerate! So it's a fairly integral part of the game. (Kate)
Werewolves of London C64 game. At day you were a normal man able to track down the ones who cursed you at night you were a werewolve, a killer, but hunted by cops and could be thrown in jail. First game I played with this feature in it. (Cho)
Zelda: Ocarina of Time
Movement on the overworld slowly causes day to switch to night. Changes a few things in the various towns.
Zelda: Majora's Mask as well. (Fro)

It is a bad night to have a curse . . .

Edit:
Werewolves of London C64 game. At day you were a normal man able to track down the ones who cursed you at night you were a werewolve, a killer, but hunted by cops and could be thrown in jail. First game I played with this feature in it.

Dragon warrior didn't start on day/night until the second one. >:

Also, if anyone cares to throw in details about possible weather systems, that'd be ginchy. I'm well aware that .hack occasionally throws in rain, snow, or sunny weather. <p><hr />

There's some crazy detailed list at GameFAQs that shows you exactly how to get the weather you want.
As it is, I'll just add that you could also get cloudy weather, and day/evening/night times. <p><hr /><div style="text-align:center">

The original Breath of Fire had day/night cycles, and the enemies changed, and some quests had to be done at certain times of night- for example, the zombie village had to be entered at the darkest part of night to get the water jar. <p><div style="text-align:center">

Star fox Adventures: Dinosaur planet.
also: i don't know if it counts, but, Kirby's dream course had levels where summoning Mr. bright or Mr. shine would cause the course to shift from day and night, some obstacles and enemies slept by night, making it easier to avoid or hit, or causing airborne obstacles to land. <p><div style="text-align:center"> <span style="color:fuchsia;font-family:comic sans ms;font-size:large;">LAMBO SWIMS LIKE A BRICK!!</span>

Solar Boy Django and its successor was also set up that way, with it being realtime. The undead would totally pwn your ass if it was night.

Django was CRAPE. You'd get PWNED at ANY time. Just plain SUCKED. Worst game of that particular moment. I wasted $30.

Depending on the time of day, NPCs would be doing different things. Important, considering that just baout every NPC in the game is recruitable to your party. <p><hr /><div style="text-align:center">What's wrong with this ring?!</div></p>

Everquest has a 6-hour day. Brave Fencer Musashi also has a day/night cycle, and sleep is very important, which is uncommon. I'm not sure if it counts particularly, but it's close enough to mention--almost the entire Megami Tensei series and its offshoots have a moon-cycles type rhythm that runs a lot faster than one month per cycle. Also, EVO, the SNES game whose subtitle I can't remember, has day/night where your opponents will sleep during certain hours. Priam, the game is EVO: The Search for Eden.
In addition to the original Breath of Fire, BoF II had a day/night cycle. BoF one actually used it better. One town was infested with blue-faced zombies at night, and in another, you had to wait until nighttime and sneak past some sleeping guards. In BoF II the main difference was that most shops closed and most of the NPCs were in bed during nighttime hours.
Fable also had a day/night scheme. Various things changed at night. Particually noted would be the fact that the fist-fighters groups would only meet at night.
Gemfire had a day/night cycle during combat. This didn't really effect anything other than graphics though.
I'm pretty sure all the Ultima games had day/night stuff going on too. I'm not particularly fond of the series, so I'm not sure, but I know that the ones for the SNES did.

Day/Night, some shops opened and closed in different times. Not much else was different.

World of Warcraft has a 24-hour day/night cycle based on the time zone your server is in. I'm not sure if it makes a difference beyond aesthetics, but it is a nice touch.

I was wondering if someone was going to mention the WoWz. Not sure if that counts, but then again, not all MMORPGS do that.
Anyway, I know the Mana series has already been mentioned, I just wanted to add that in Sieken Densetsu 3, one of your potential party members, Kevin, is actually a werewolf, and his form changes accordingly at night. Pretty cool.
Also, Glu-Glu gets bonus points for mentioning Kirby's Dream Course, but loses one of them for forgetting that switching from day to night and vice-versa in 2-player switches the player's stars around. You can be such a bastard on those stages.
Ocarina of Time and Majora's mask are up there, but Wind Waker needs to be added :(
I don't know if it really counts or not, but SNK has this quirk in many of their fighting games where each sucessive round of a fight takes place later in time. For example, round 1, there's a big crowd and it's daylight. Round 2, half the crowd has gone home and it's sunset. Round 3, only that freaking dog is left and the banners and whatnot have been taken down. That sort of thing. Priam could probably give you more info on that.

Baldur's Gate series
NWN series
DBZ: Budokai 2 (in JP version, and GC version, stages can be set to a 'night' option)
There's also a sort of 'cheat' in Sonic 2 where the zones can be made to appear 'darker'. <p><hr />

Drakkhen had a day/night cycle. It was important too. When it became night, some of the constellations could come to life and send something to attack you. So I usually chose night to "camp out," by pressing R to stay on screen till the sun came back up.
I don't know if any of the other monsters were effected by the day/night cycles. I didn't notice anything not showing up at certain times of day, nor did the wandering merchant seem to be effected. But those constellation monsters were enough to worry about. Inside the castles though, time of day made no difference at all.
